That's the third executable in the install folder, right? Would I run that alongside YACreader Library, or instead of it?

It really depends on what you want to do. For using it as a libraries updater it needs to be used alongside YACReaderLibrary. Think about it as a command that will run at regular intervals.

Could I write a batch script with the update CLI update command to run the update on hourly intervals? Maybe I could use windows task scheduler for that?

Haha My command-line-fu is weak, man! I got it to work with manual input. Going to try writing the bat file, and setting it up for hourly updates.

It takes a little longer it seems than updating through the gui. Does it rescan the whole library each time, or just the new added files? Also will the gui update with the new files?

It compares if anything has changed and update the DB consecuently. It shouldn't be slower, it is literally the same code running in both apps. The GUI won't update automatically as a side effect, but it will load thew new content when you browse the library.
