Will there be support for using the Files app for transfer? Is this even under consideration?

Thanks! I was able to use Files via wifi/smb (sadly no USB) and copy folders directly into the "On My iPad" area, then import from there using your instructions. This did leave the transferred folder after the import and I had to manually delete it.

Yes, YACReader does not mess with the files/folders you access through Files.

If you want to use USB the fastest way is to transfer the files using iTunes File sharing, you can drop there folder with comics and YACReader will replicate the same folder structure when the files are imported. To complete the transfer after the files are copied, open the app, Import -> itunes (usb icon) -> tap the Import button.

Just as a followup, I connected an external drive to my iPad Pro and copying a folder of books via Files was significantly faster than a itunes/finder sync. Would it be possible to expose YAC's file area to the Files app so we could copy files directly to it?
